My mistake, it's isopropyl indeed. My question was if there's a way to move the baseline without rewriting the molecule. But nevermind, I'll just redo it....

As you can see in a slightly modified version of your MWE the baseline of the molecule is determined by the first atom that is written by the corresponding \chemfig command:

Correction: I meant.... I have modified the opendoc and closedoc thingy to the new acroread and acroview, so that Acrobat Reader XI works with winedt 5.5.
But it still opens the first page every time, which really bugs me....

The bibliography style you have chosen does not include the title of the book in inbook entries. You might try another bibliography style, or declaring your entries as @incollection instead of @inbook....

Try loading babel after geometry. I think it's a problem that you don't have the right language definitions, though....
